I will be working on a 1099 for the remainder of the year. I live in NJ and I will be paid by a NJ company, but my work will be performed in NY. Do I have to file estimated taxes in NJ, NY or both?

the work in NY is for a client of the company that is paying me.

Both. Since you are a NJ resident, you'll pay tax in NJ on all of your income. And NY will tax you for the income you earned in NY.
