I work for remotely for a nonprofit company based out of South Dakota and live in Kansas am I going to be double taxed?

No.   You pay income tax in the state in which you live and work.   And...South Dakota has no state income tax.   If your employer cannot/will not withhold KS income tax from your wages, then you should pay quarterly estimated tax to Kansas to avoid a big tax bill at income tax time.
