Question

I work from my home in Indiana for a company based in Michigan. What do I put for my county which I work in? The county in Indiana ? or the Michigan one?

Am I required to fill out a nonresident for for MI when I work from and live in my home in Indiana ?

No, you are not required to file a Michigan tax return unless you actually worked in Michigan and/or lived in Michigan.  You work from home, so you would put the county where you live.
