I work in NY but live in NJ. While I am taxed only NY state every paycheck and W-2. I am receiving 2nd w2 for NJ with tax columns empty. How turbo tax handle this?

If you live in NJ and work in NY then you must file a tax return in both states. NY can tax you as a non-resident on income you earn from work done in NY. Your home state of NJ can tax ALL your income, including that from NY.
You will be able to claim a credit on your NJ return for the taxes paid to NY, so in effect you won't be double-taxed.
In TurboTax, complete the non-resident NY return before you do your home state NJ return, so that the program can calculate and apply the credit.
