If I live in PA, and only made my W-2 income in NJ. Do I need to check off "Yes, I made money in states other than Pennsylvania" when filing my federal

That is not necessary if the income and state taxes were paid to conform to the reciprocal agreement. 

 

(Even if you say YES and list New Jersey, later, when you start the New Jersey return, the program will say that return is not needed.)

 

If New Jersey tax was withheld and you lived in Pennsylvania, you would need to file New Jersey to get the tax refunded.
