Question

If My company is based out of Massachusetts and most of the work I preformed was in New Hampshire. How do I apportion these wages?

Where do you live?

If you are a MA resident, all you income is taxable to MA.  The fact that you worked in a state w/o an income  tax (NH) does not get you out of paying tax to your home state.

 

If you are a NH resident, you will file a non resident MA return and pay MA tax only on the income, your earned while physically in MA.  You allocate the income base on your own records of where you worked.
