Minnesota Non-Taxable Income

When on the screen for entering Minnesota Non-Taxable Income, Losses and Deductions it brings across the amount contributed into my spouses 401K but does not include the contributions made to my SEP IRA from my consulting business, is that correct?

It is correct if you are referring to this screen in the Minnesota section that mentions your spouses's 401-K contribution that was listed in box 12 on their W-2 form:

The reason that it is mentioned is that the amount was not reported as wage income on line 1 of Form W-2, so it is income that is not reported as taxable on the federal return. There is no association with this and your SEP-IRA contribution, as that does not represent income that is not being taxed on your federal tax return. It is a separately listed deduction from your federal taxable income that gets the same treatment in Minnesota, so it does not have to be adjusted on your Minnesota return.
