My company is in Colorado but I work out of my home. They didnt take out state taxes but it is saying I owe Colorado.

The location of the company that paid you does not determine what state you will owe taxes to.  If you did not work in Colorado, and do not have any other sources of income in Colorado, you should not owe taxes to Colorado. For money you make from work you perform, you are the source of the income - so your location when you earn the money determines what state gets the allocation.
