On the CT Total Tax page it asks "Enter the lesser of total tax or tax from your NY tax return" (which I did already just now) but I can't see how to find this so stuck.

That box wants to know the lowest amount owed between the two states. If you have income being taxed by two states, usually your resident state will give you a credit for the non-resident taxes at the lowest liability. 

 

Here is an example:

Say CT tax on your wages is $3,425 while NY tax on those wages is $3,825.

 

The box wants you to enter the lowest of those numbers. So, for the example, the entry would be $3,425.
