Hi!

I have rental income in two states, the net effect of my rentals is negative, but one state I earned income in and one state I didn't.  I feel like this is probably a stupid question, but when doing each state return i go to enter in the rental part earned in each state I assume I have to include the positive portion in the state I earned income in, even though my net was negative?

thank you!

You are correct.  You will report net rental income on one state return and a net rental loss on the other state return.  You do not get to net the two for state tax purposes.
