I reside in New Jersey and work in New York, do I excluded my RMD from my NY state tax return although that RMD will be treated as ordinary income on my Federal and NJ taxes?

Yes.  You should exclude (not include) your retirement income on your NY state tax return.  Your retirement income is not New York sourced income and is not taxable by New York as a non-resident.
