Turbotax Desktop not showing uption to pay NY State Tax by credit card

Even though you can pay NY state taxes with credit card, the option did not show up in Turbotax Desktop when asked to select how I would pay my state taxes. This option does show up in the online version of Turbotax which I used until last year.

Should people then select the "pay by check" option and then make the payment online?

Yes, that would be your best option.

When you select to pay by check, a voucher will be printed for you to use. Otherwise, TurboTax puts the responsibility in your hands to make sure the payment is made whether you actually pay by check or choose another method to pay the taxes owed. There is nothing transmitted with your tax return to show what payment method you will use.
