When filing, I live in Wisconsin, work in Illinois for all of 2016. I want to know why I am having to pay over $4,000 to the state of Wisconsin?

WI and IL have reciprocity.  You should be paying WI tax, since that is where  you live.  You are exempt from taxation in IL.  See this link.
