My SLR is California, but I'm stationed in Mississippi and have both lived in Mississippi and been on active duty all of 2016. I'm uncertain exactly how to have this reflected in my federal taxes and whether or not I need to file in Mississippi as well or just California.

Unless you earned income in Mississippi from non-military sources, you are not required to file a tax return for that state.  As an active duty member of the armed forces, you only need to file a state tax return for your state of legal residency.
