Well, you can do it online, but it gets a bit messy.

For online you would
1) create one account and file MFJ-Federal in that account without any state.
2) create an entirely new account, create a MFS-Fed and MFS-VA file for yourself...pay any software fees, then select file-by-mail for both and print out the forms but only mail-file the state (i don't know if VA requires the MFS-Fed form to be sent in with it or not--check the Filing instructions sheet).
The MFS-VA forms cannot be e-filed since it's not in the same account that your MFJ-Fed tax file is located in.

So, to do it Online, you must have two separate tax accounts (and carefully keep track of your UseriDs and passwords). Some people, where both spouses are from income-taxing states require three Online accounts in order to accomplish the same thing....if they use Online software
Thus, the desktop software is easier to use since you can create as many separate tax files as you need to use...even create a bunch of test tax files to predict the next year. But even with the Desktop software, you will still have to mail-file the MFS-VA tax return.
